Saving a logo from a modern website usually hands you a WebP, because that is what the site serves. The file is fine — it is the software you want to open it in that is the problem.
Transparency survives the trip
WebP and PNG both carry an alpha channel, so a knocked-out logo stays knocked out. This is a straight container change, not a flattening.
It cannot undo lossy WebP
If the WebP was saved lossily, its softening is already in the pixels. PNG stores that faithfully rather than repairing it. Converting stops further loss; it does not reverse any.
