Why icons need transparency more than most assets
Icons live on surfaces you do not control
A toolbar icon might land on light mode, dark mode, a hover state, and a coloured banner. Any baked-in background will be wrong in at least one of those, which is why transparency matters more for icons than for almost anything else.
Tolerance can run tight
An icon exported from a design tool has clean, flat colour and crisp edges, so a tolerance around 15 is usually enough. That is much lower than a scan needs, and keeping it low protects the thin strokes that icons are mostly made of.
Watch the thin strokes
Icons are mostly one or two pixel lines at small sizes. Pushing tolerance up to chase the last background pixel eats those lines first, and the damage shows at 16 and 24 pixels even when the full-size version looks fine.
PNG, or SVG if you have it
The output is PNG because that is what carries alpha. If the icon exists as an SVG, use that instead — it scales to every size with no loss. This is for when a raster export is all you have.
